– Résumé :

Phoenix dactylifera L. est une culture fruitière d'importance économique, nutritionnelle et culturelle majeure dans les régions arides et semi-arides du Moyen-Orient et de l'Afrique du Nord. Nous présentons ici un génome de référence de la variété Ajwa, assemblé sans lacune et de télomère à télomère, ainsi que 19 assemblages génomiques supplémentaires de haute qualité (18 femelles et 1 mâle). Ces assemblages révèlent des structures chromosomiques inédites, validées par des approches de cytogénétique, Hi-C, cartographie optique et analyses de synténie avec d'autres génomes de palmiers. La nomenclature des chromosomes a été révisée sur la base de leurs longueurs moyennes calculées à partir de l'ensemble des génomes séquencés. La région de détermination du sexe (Sex Determination Region, SDR), localisée sur le chromosome 14, a été confirmée par une analyse de k-mers spécifiques du sexe mâle et s'étend sur environ 14,7 Mb. Les régions organisatrices du nucléole (NOR) ont été localisées sur le chromosome 10, où un vaste locus d'ADNr 45S présente des motifs d'espaceurs répétitifs singuliers contenant des séquences de type transposon. Dans certaines accessions, une seconde NOR a été identifiée sur le chromosome sexuel femelle. Cet ensemble d'assemblages génomiques du palmier dattier, structuré autour du génome de référence Ajwa, constitue une ressource essentielle pour le développement de stratégies d'amélioration variétale visant à renforcer la résilience génétique et la productivité du palmier dattier.

– Abstract

Phoenix dactylifera L. is an economically, nutritionally, and culturally important fruit crop in the arid and semi-arid regions of the Middle East and North Africa. Here, we present a gap-free, telomere-to-telomere reference genome of the variety Ajwa, along with 19 additional high-quality assemblies (18 female and 1 male). These assemblies reveal novel chromosomal structures validated through cytogenetics, Hi-C, optical mapping, and synteny analyses with other palm genomes. Chromosome names were revised based on average lengths across all sequenced genomes. The Sex Determination Region (SDR) on chromosome 14 was confirmed through male-specific k-mer analysis, spanning approximately 14.7 Mb. Nucleolar organizing regions (NORs) were localized on chromosome 10, where a large 45S rDNA locus displayed unique repeat spacer motifs containing transposon-like sequences. In some accessions, a second NOR was identified on the female sex chromosome. This collection of date palm assemblies, anchored by the Ajwa reference genome, provides a critical resource for advancing breeding strategies aimed at enhancing the genetic resilience and productivity of date palm.
